Are you placing the trestle under a cross tie (sleeper) or directly under the rails? If they are like the Atlas trestle set that I have, the tie will raise the rail height above the upright portion. Another answer may be that you are using too low a rail profile size for that type of trestle connection. You may be able to use them by lowering the height of or removing the uprights and gluing the trestle under the track.
Are you placing the trestle under a cross tie or directly under the rail? This type of support is designed to be placed under the ties which should increase the height of rails above the uprights. Another problem might be the code of track that you are using. You could be using a lower profile than the one these trestles are designed for. This can be fixed by either removing or lowering the height of the uprights and gluing them under the ties.
