    2 dowel pins and a few bolts work well. You can take them a part and reassemble with perfect alignment.

    Model railroad shops and suppliers usually sell screw-on or push-in metal fittings for ensuring accurate alignment. 
       One type can be just a projection and a tube that push into a hole in the wood. 
       Another type is a matching pair of metal plates, one with a hole and one with a projection.

    Obviously, you have to make sure that your holes are drilled accurately !
